can i do a startup disk for windows 2000, or its only in windows9.x ?? if not, how can i do a clean install for windows 2000 in NTFS ?

Sure can

Load the W2K CD and explore it. There is a folder called BootDisk - inside that, run the prog called MAKEBT32.EXE - will need 4 x floppies.

alternatively boot from the cd-rom if you are installing the o/s

If you want to ensure a clean install, keep a 98 setup disk handy and use FDISK to clear the hard drive, then install 2000 with either the disks you created using MAKEBT32 or the bootable CD.
