Can you setup ADFS using a .local namespace for active directory on server 2012 R2?

You must have a valid, trusted, 3rd party certificate for ADFS. Since you can't get one of those for a .local namespace, the answer is no.

Your internal domain can stay .local, but the external url of the ADFS service will be sts.company.com. If you are working with Office 365 you will also have to change the UPN of your users to a routable namespace - user@company.com instead of user@domain.local.
