I have an AGP 256 meg graphics card and would like to know if i purchase a new mobo with PCI-E slot will it work in it or is the slot a totally different size

aye completely different mate, however PCI cards will work in PCI-E slots, handy to know for servers sometimes.

I've seen some motherboards that have both AGP and PCI-E.

What kind of video card do you have? If you're planning on upgrading your machine, it's probably a good idea to switch your video card anyway. You dont want to limit yourself because of the motherboard right?
