Is it a better idea to not go for MCSA 2003 and go for MCITP instead

At this point in time it is probably best to go with the Server 2008 exams. You could go with MCSA and then take 70-648 to upgrade to MCITP:EA. But it depends on what you use most and how long you think it will take you. But if you go with MCITP then you'll have to take Vista or the Windows 7 exam when it comes out of Beta. Assuming you haven't already registered to take the Beta exam.
