How can you get the administrator account to be able to run the Computer Management MMC while an account is logged on?

I am not quit following you. You can deny access and allow access to the System32\Group Policy folder....

    This may help.

I believe the administrator have's full control to run even the compmgmt.msc.
    1. Have you try to run this command?
    2. Are you saying local administrator of the workstation?
    3. Is the workstation connected to the network and logged on as local admin?
    4. If you do 1-3 and still have errors on accessing computer management. you need need to ask your domain admin to have access. :)

You can also hold down the shift button, right click on an icon that you made for the MMC and choose Run As....

    Just something extra. :)
