S3 can ping all the VLANs but S1 and S2 and R1 can't, so does anyone know the problem?

    What model of switches are you using, some cisco switches don't look at layer 3.

    Also some of your VLANS are in shutdown mode.

    As EXAMCCIE said, half your VLAN's are shut down.

    Also, Fa0/1 on your router is shutdown, so none of the sub interfaces will work.

    F0/1 is shutdown and way so many trunk ports? Why did you change the native vlan on switch 3? If you could also post a topology diagram. Show ip interface brief and a show vlan.

    I also don't even have 4 computers hooked up because I don't have that many so that could be why also, and the network card on my laptop just broke so I only can use 1 PC now.

    You need to add ports to your vlan. Do a [no shut] on Vlan 1.

    1. Do a no shut on R1 f0/1. The subinterfaces will not work if the physical interface is shutdown.

    2. Change your svi ip addresses. All of them (except for vlan 99) have the same ip address as the subinterfaces on the router.

    Most of the stuff works now except PC 1,2, and 3 can't ping the Server, and the Server can't ping any PC. All of the switches can ping the VLANs and Switch 3 can ping all of the PCs, but Switch 1 and 2 can't ping any. Switch 1 and 2 have the same config, so scroll up to see. Here's the new Router and Switch 3 configs though. Does anyone know why I can't ping the server?

    If you look at the original post Switch 2 handles that. Do I need to add it to every switch?

    If you are still having issues with this I would recommend the following:

    Make sure all interfaces are enabled
    Sh vlan bri
    Sh int trunk
    Sh vtp status
    PCs have correct gateway configured

    You should be able to find the issue and resolve. Hope it helps.
