    Comptia's Sec+ is vendor neutral, so it'll deal with a variety of OS's and vendor's. While MS's security based certs/exams will deal with Security based on MS technology and securing MS technologies.

    Also the price :) Comptia's Sec+ exam is more expensive, eg UK price of Sec+ is £212 (inc VAT), whereas the MS price is £88 (plus Vat, so about £110 give or take). Price can vary depending on where you buy them.
