I understand both these are both protocols that encrypt data. However am i right in saying that MSCHAP focuses on encrypting the credentials whilst IPSEC encrypts the data between the endpoint and the server ?

CHAP is an authentication protocol while IPsec is authentication, integrity and encryption protocol, so yeah, you are right. There are smaller things though like IPsec doesn't necessarily encrypt data in case of using AH, etc.
