In the Properties of our RRAS Server, there is an option under the Security tab to select Allow Custom IPSec Policy for L2TP connections, if i enable this and type in a pre shared key, will this stop users from connecting as they always have, or will it just enable users to choose the L2TP connection as an option?

This will not stop users from connecting as they always have. It will be an option for your users. You must allow L2TP to passthrough your firewall.
