What is the advantage of using trunk port over routed port between MLS switches in distro&core areas.(of-course when L3 switching is implemented) ?

That depends on your design goals, think about the differences between how the two interfaces act and you will understand what the implications of each are. A trunk port is a L2 interface and will forward all broadcast and unknow unicast out the interface where a routed interface will not. There are other thoughts when it comes to filtering and security when using L3 interfaces.

But it is always a good practice to keep broadcast out the core area. Correct?
Trunks pass broadcasts and routed ports dont. Therefore the only choice is routed port?

Usually yes that is the case, but I have seen companies where they have members of the same deparmental workgroup spread across a couple buildings. If that is the case it may be necessary to forward broadcasts across the campus core to other buildings. (damn thos e pesky little custom apps that only work via broadcasting)
