When you do a sh ip eigrp topo and you get the following:

A 172.90.23.0 /16 1 successors, FD is Inaccessible, Q
2 replies, active never, query-origin: Successor Origin
via 10.20.1.3 (24587452/5896523), r, Serial0/1
Remaining replies:
via 10.20.1.4, r. Serial0/1

Does that mean that 10.20.1.3 has not replied to the Query packet?, or is it the other way around.

Yeah, you can tell that 1.3 has replied, as you now have it's ad/fd. That you don't have those numbers for 1.4 tells you that you're still waiting for the reply.
