Group policy computer settings not applying

To cut a long story short(ish) a client of ours had a migration from 2000 to 2003 in the past and the sysvol folder was a bit 'corrupt' from what i've been told and since the migration, group policy hasn't fully worked.
So I went in a did a couple of RSOPs within AD and it seems that the computer policies are applying ok Server side, however it does take a long time when clicking the folders under the computer policies which suggests its searching around for something that isn't there quite a bit.
But the very strange thing is, they won't apply to the clients. There is an Event ID 1053 stating that the policy is denied and when running a gpresult (gpresult /r on Vista) it shows all the user policies are coming from 'clientsdomain.local' fine, but the computer policies are coming from a VERY random, almost temporary workgroup looking domain something along the lines of 'D2l96C7-2' and claiming to be an NT domain. It says policies applied: N/A just below it too.
Any ideas??
